Cannot enter/exit buildings, or go to main menu, and other glitches

Description
Once I load into my Career Mode game, I can observe the Space Center and an un-launched spaceship on the pad. Most of the time, when I attempt to go into one of the buildings, it does not allow me. If it does allow me to enter, it does not allow me to exit.
Similarly, most of the time I attempt to fly the spacecraft on the pad, it does not allow me to fly. If I click recover, it allows me to continually recover the spacecraft (it does not go away, and I see the recovery report and an increase in cash every time I click recover). If it does allow me to fly, I cannot see the spacecraft in the map view, just the orbit (and after some period of time / ~20m of gameplay, the orbit has disappeared).
I have also noticed that my spacecraft and Kerbals are allowed to crash and glitch into the interior of the planet. On one occasion, I could see a craft from a tourist mission that I had completed in the middle of the planet, with an altitude of -300,000+ m (see attached .jpg).
Finally, the game does not allow me to exit to the main menu by hitting escape and clicking on the option.
Shortly after this started happening, the game crashed, and asked me to send the "2016-06-06_213420" folder to developers. The last couple times I've played the problems seem to occur more and more often. Since all the these started happening at the same time, I believe they are somehow linked or symptoms of the same root bug.
As far as I know, I have a stock installation, which I downloaded using Steam. The game has been installed for a long time, and I have only recently started playing again. Sandbox and scenarios seem to work fine.

Did you check the file permissions of your save folder?
If the files are read-only, there are similar symptons to yours (cannot enter buildings or quit to main menu).
Maybe its a filesystem issue and you need to run chkdsk.
If the problem is the file permission, then its not KSPs fault, but a warning before loading the readonly saved game would still be nice to avoid those weird symptons.
