Lets say you have mission to land on Mun and get back from surface of Mun. You make vessel which has lander and Munar orbiter, you land with lander to mun and get to Munar orbiter with it but decide to leave lander at mun orbit, just kerbal is moving from lander to orbiter. Now you bring kerbal whom was landed on mun back to kerbin. Mission doesn't get completed. This can be quite frustating flag on some longer missions like Gilly and back.
