Vessel float above the surface after reload

Description

I put a vessel on Duna. After doing unload and load back, I found that the vessel no longer stays on the surface but floating a few meters above the surface and fall. Thanks to gravity easing, no death of little Kerbals has occur 'til now, but it worth to be concerned. It never happened in previous versions. I haven't tested other planets but I think I didn't notice this issue on Mun or Minmus. P.S. it might relates to issue #24924.

Bug reports need persistent files or quick saves that havent got parts mods (preferably no mods at all)

Loading the file you supplied into the stock version of 1.9.1 deletes all the crafts that have parts added using mods, so I cant test it.
