Description
I believe this bug also happens when trying to point at target from any radially mounted docking port.
Here is a video illustrating the bug.
For some reason my recording software did not accurately record the mouse position, but it still shows that the radially mounted docking port does not point at the intended target.

This bug still exists in 1.2, targeting behavior has not changed.

The target hold of the autopilot always seems to do the rotation as if the docking port was connected to the root part.
The orientation of the docking port defines the direction relative to the main ship axis, but the autopilot does then not try to face the docking port towards the target, but the root part.
Sideways-facing docking ports on the root part produce the expected result.
I have attached a quicksave to test the bug.
Two ships are in orbit, one small to target and a big one to test. One of the probe cores is the root part, the center set of docking ports is placed directly around the center of mass (center of mass turns out to be not relevant to this bug).
- load quicksave and be in control of the big ship
- have the small ship as target
- control from one of the side docking ports on one of the probe core
- have SAS enabled and in target hold mode
- observe the result
- control from corresponding docking port on other probe core
- observe the target marker move, but the ship orientation stay the same
