AP/PE Change, especially with Pitch/Yaw/Roll; Changes course on warp. Can't plan missions to other planets.

Hello, I was advised by Marco to file this report.
This randomly started happening while testing different stages of a Duna mission/craft for 2 days, so I can confirm for sure that things were working fine with the 1.3.1 update for a while. My original setup only had an updated Kerbal Engineer Mod installed, but this is happening on a completely fresh install in sandbox mode as well.
The bug happens when I have a Duna intercept on my course. The periapsis is always slightly shifting, especially when using pitch/yaw/roll. (RCS is NOT equipped or engaged) This causes the course to shift dramatically upon warping. So planning an aerocapture, for example, is now impossible. Sometimes when the craft leaves Kerbin SOI, it will at least go "on rails" and not change that much, but many times the course still changes a lot while orbiting the sun. I tested some scenarios and notice this happens when changing bodies, this happened from the Mun to Kerbin, for example. Also, I noticed that when warping made me miss my intercept completely, my Sun Ap/Pe were changing similarly. I think the changing Ap/Pe with Pitch/Yaw/Roll and changing courses when warping are most likely associated. An orbit around the Mun doesn't seem to change when I test that out.
Again, things worked perfectly while planning the mission and craft for 2 days, it only happened when I was about to do the mission. Seemingly at random. I can send the craft, quicksave, or any other files upon request. I have the game backed up.
